How about Orion_'s Memory Card Manager ?
Latest version seems to allow to show corrupted savegames.
You'll need a Playstation 3 Memory Card Adapter to use this tool.

I was able to extract the raw save file from your .mcd file and continue playing with the updated PSIO System Menu. The bug was no longer there. :)

I'm not going to bother researching the development tools to restore a corrupt save, this solution is fine by me.

My guess is that the search for a timing which would fix Xenogears lead to many other games getting borked. Something like this happened with Open PS2 Loader when they were trying to find the right callback timing to make Shadow Hearts 2 work. Initially, it was breaking other games, until the programmer and testers put a lot of effort into finding the exact timing and read speed values needed for universal compatibility.

The PS1 CD-ROM can stream at 352KB/s max, but it often goes even lower than that because it switches from double speed to normal speed. I wonder with what speed PSIO works?
